I recommend staying at a hotel close to a station with many connecting lines. That means there are many different ways to come home and you can avoid rush hour traffic which is pretty bad. We loved taking different routes home with different suway lines, but also walking to other relatively close stations other than the nearest one. That way we could also explore more. I would also highly consider what amenities are important for you as a traveler, as that means you can get cheaper hotel if you are fine without certain things like breakfast, as (japanese) breakfast food is so cheap to get at any convenience store or supermarket.
